Nested Spaces
I love the way memex allows me to annotate my thoughts live on media, it is the best way I can imagine right now to capture thoughts.
I'd like to switch from notion almost just for that.
However, after the capturing comes the processing, here I'd like some flexibility:
I'd like to be able to annotate annotations (have thoughts on thoughts), and tag annotations (idea, question, insight...), and most importantly, link them to not only a single space but a hierarchy of subjects, because goals (especially mega-goals) tend to break into smaller and smaller issues and i'd like to keep that hierarchy.

I think there is an issue with the use of the word “Spaces”, since basically it are not Spaces, but Folders. 😀
Spaces are generally used for separate silo’s.
It’s a bit nerdy, my remark, but still: for the sake of clarity… 🤔

You can already add individual annotations to Spaces.
Spaces are basically like tags.
In order to afford some level of subclustering, what you can do is adding the annotation to multiple Spaces that represent your subcluster. E.g. "Yearly Goal" "Fitness Goal" or something like that. Then you can filter for multiple Spaces in the Dashboard.
Does that get you some of the way there?
When it comes to annotating annotations, what exactly you want to do there? You want to reference them as a whole or highlight pieces of the annotation to add a new note to that?

Well basically my knowledge library and research flow are inspired by [memex](https://en.wikipedia.org/wiki/Memex), zettelkasten and more resources and ideas that develop around those core ideas.
Associativity is an extremely core feature of both of these ideas.
The core item in memex (the product) is annotation. I think it should natively support linking to other items.
And to finally answer your question:
Annotating annotations are just a UX choice for linking (An important one that I value, that's why I'm here).
I'm still figuring out my prefered UX for inserting thoughts on thoughts (bullets \ annotations \ links) so I'm not totally assertive about that but as I said, I like the flexibility (can mark a part or an entire thought) and quickness (implicit linking to the new thought) of annotations.
Hopefully that wasn't too much background and enough information to pass the idea over to you :)

About the spaces:
They are indeed a way to group annotations, but, they are single dimensioned.
For example:
I'd like to group resources under goals like the example you gave.
But I'd also like to tag them by types:
For thoughts I'd like to tag them as: questions \ ideas \ insights...
For references i'd like to tag the type of the content: video \ article \ podcast...
And also tag the content itself by main keywords and concepts: metaprogramming, macros...
These are all different types of tagging and when I look them up I want to see them in different contexts, for example:
I'd like to see all the open questions under a research topic, or all the ideas or insights.
Or I'd like to take a thought that was tagged as question and make it a research topic by itself.
I'm still figuring out all the details, but reviewing my thoughts and research in different contexts is really important for clearing some of the mess we do when we insert all those thoughts, otherwise it remains just a pile of unusable mess.

I may be misunderstanding you but with this filter its already possible.
E.g. you can have a Space "Research Topic X" and have pages/annotations tagged with more Spaces, like "Questions". Then with the filter in the screenshot you can zoom in on those that are a Research Topic and a Question.

Indeed, Quote Blocks (linking annotations/pages together) would be amazing and already on our high importance list.
We just started work on our web based annotation reader that allows you to send annotated pages and annotate with others just like you'd invite them to a google doc. No Memex install or account needed.
After that we're likely moving into the Quote Blocks feature to enable the linking.
